You will only have the problem while using the ARES tool. u can continue simulation using the ISIS without any issues.
If ARES is what u need. then u will be prompted abt the missing components. u need to choose a package which is near to it.
Suppose u simulate a RED Animated LED, the component will be missing in ARES, u simply choose the LED as the package and it works.
ARES needs the exact pinout and pin distances for exactness so u can chose the nearest posible package.
Correct me if i am wrong

I never used ARES for layout but as I know, I think you can select package once you import the netlist to ARES.

caps are always of standard size... either if its SMD or through hole type. you should not have any problems.
